Leptospirosis, salmonella, brucellosis - just a few goodies we can get from 
animals through poor hygiene.  A connected barn could potentially have a door 
between the animals and living quarters if the floors were properly sloped / 
drained, the animals were kept clean and the barn well mucked out, and if people 
were very cautious about infection control measures.  


This site has some good information on zoonoses, although I'm pretty sure 
Artemisia won't have to worry about Rift Valley fever, and some of the zoonoses 
listed are parasites contracted through consumption of raw or undercooked 
meats.

It is not absolute as far a sharing germs, but there were no openings - no  
doors or hatches between the two sides,

When the  barn is side by side or the first floor - there is warmth - there 
is also  diseases that occur between animals and humans in that situation 
(and of  course I can't remember which at the moment).  I do remember that  
once there was some distance between the 2 it was a better environment for  
humans.
